Well that's not it then! I think shimming the secondary shaft top hat bushing on the case cover side, or the other side?

Might I suggest you measure the endfloat for the mainshaft, layshaft and sleeve gear? There's a lot of expertise in the club (not me!) that has helped me hugely with problems like this...

Is there instructions for accurately measuring end float? I'm new to transmissions and I'm comfortable with assembly/dissasembly, but the finer points are still kind of new to me.

This should help. The guage is called a Dial Test Indicator here in the UK - there is a plunger which moves in and out and makes the needle go around on the gauge to show you how much the plunger has moved. In this picture I have the plunger in contact with the end of the sleeve gear.
DTIs are used with a magnetic stand, which is sitting on one of the engine plates.
You push the shaft in one direction, set the gauge to zero, and use some sort of lever to push the shaft in the other direction and measure how much it moves.
