You were right, despite trying to not pull the gear change out, it pulled off with the cover.
The drive coming through the box to drive the Speedo cable worm is damaged (see photo) as is the worm drive (you were right again)

on taking the cover off the first thing to dribble out was some water before the oil/grease mix, I realised why when I saw the hole where the kick start stop should have been (no damage), no sign of the bolt, but found the rubber made from an oil pipe and the squashed outer ring, see photos.
